The cover should be washed off with a hose to remove anything that may have built up over the winter months.  Drain anything if necessary.  Before you fold and put the cover away, make sure it is clean and completely dry.

No it will not ruin your safety cover if you are cautious and check the cover regularly, especially if you live in an area that is heavily wooded.  A lot of debris will inhibit the normal flow for drainage, therefore important to keep the area as clear as possible.
